Only reason I think it's bad fuel is because of the color and doesn't smell right. The bottle in the left is the "bad fuel"...Now it won't start. When it goes into reduced engine, the ECM turns off the injector on the cylinder that is knocking, and it goes away. Guessing you can figure out which cylinder it is by turning off injectors with a scan tool.Let's start with the transmission. Not a Duramax motor but it is a Duramax-related problem.
